Some things I'm looking into.
I have a feeling that the AMP, Protective Surge, is meant to be a PVP only ability. I get incredibly low numbers on this ability in the logs. Most fights it seems to only proc once if at all.
Emergency (AMP) is really really situational. Because of the 5s cooldown I rarely, if ever see this showing up on the logs. This is one of those abilities that will help sometimes, but might not really be worth the points.
Transfusion (AMP) is a huge part of my feeling. It's also a huge part of my damage done. Most of the time the net healing done is low, around 1% or 2% of my total healing done for a fight, but I think it's still a mandatory AMP for healing medics. Our range is so low and we get so siloed that it's good to have an automatic heal on other people. I generally find the heal lose on my is more then made up for the fact that all of my abilities heal myself as well. Generally speaking, I'm not worried about my health at all.
Reboot (AMP) is also a huge part of my overall healing. Compared to the other two I mentioned above, this one far out preforms other AMPs. That is to say if you're using Shield Surge.

--Raid/Tank Healing Rotations and Abilities--
I prefer Shield Surge builds over Crisis Wave because shield healing has very low overhealing and crisis wave is, in my experience, overhealed a lot. All the other healers are health bar healing, so if we can focus on shield healing we'll prolong the life of the raid quite a bit. Shield healing does have it's draw backs. Someone could have full shields and still die. That's why I try to build my build around a normal rotation and is focus on sustaining and an oh shit rotation which is used when things go bad.
Normal Rotation: Emission spam; Shield Surge when shield's are less than 30%; Keep up probes.
Oh Shit Rotation: pop flash if raid just took a bunch of damage, pop barrier if someone is off on their own and about to die.
Situational: Rejuvenator is really really efficient as well as being great Heals Per Second, but it's hard to time well. You need to know the fight and be ready to pop it at the right time. Also, Rejuvenator is buggy and some of the best places to use it, you'll find, it doesn't work; Ohmna Generator Group =(.

Here's what I've been playing with for PVP.
I like using Nullifier to grief cap points/moodie masks, since I can keep it up 100% of the time. Also switched back to Field Probes. I noticed the damage fields scare the dommies away even though, in Nullifier's case anyway, they do weak damage.

The builds you described in your tank/raid healing link are pretty much exactly what I use on Pesty. The biggest difference is that I use Field Probes instead of Urgency. I sometimes change out Recharge for some other utility/heal as well (there are some boss fights that require further changes to my LAS and Field Probes and Recharge are the first two I always change out. IE: I do use Urgency on X-89).
For 5-mans I do not like being reliant on other people so I change my Field Probes and Recharge out for interrupts. I also tier up Paralytic Surge so that it has two interrupt armors. My focus is such that now I can heal 98% of 5-man fights without having to worry about resources. Instead, I opt for being someone that my group can rely on to interrupt stuff.
Lastly, I don't use a rotation for healing unless you consider making sure Mending Probes and Protection Probes are always on cooldown as a rotation. My UI is set up so that I can see everyone's health/shields/absorbs. Instead, I am a person that utilizes a prevention (PP & MP) and reactive (Flash) technique to my heals.
For most raids, I'm stuck on Wiles and only Shield Surge him when his shields are not full. I do make sure that I can shield him so my Emission is constantly going (primarily to build actuators - I know it's a good over time heal but I'm using it to build actuators so that I can always shield). I have AuraMastery set up to let me know when I can use Protection Probes while in combat and I make sure that this icon is missing from my screen as often as possible. For the most part, I will use PP when I am sure that it will land on either Wiles or Jay (or Dream if he's tanking) so I may run to a weird spot to get them in the field.
For me, five mans are both a lot easier and a lot harder than raid healing. For example, in raids I'm not the only healer so I know that even if people are standing in stupid it's likely that someone else's larger range heals will reach them. In five mans it's just me and while I really enjoy being as in control of health as I can be it also sucks when (for example) some Spell Slinger is standing max range and I can't reach them while I'm keeping the tank shielded. Most of the fights, however, I know well enough that I am able to anticipate times when I can momentarily leave the tank to keep someone up (or I know that my Barrier is up and I can just place it on someone). Other times, I just can't reach them in time. I think more people die as a direct result of me not being able to heal in five mans than in raiding situations.
I panic easily. I know this about myself. I also am often healing tanks that can take a bit of a bruising so my practice with dealing with my panic is rather low. If you ever see Pesty only using Emission in a high damage fight (or let's say he's being focused down in PVP) that's what's happening: I'm panicking and I'm unable to think clearly.

So you run Protection Probes in most raids? I'm glad to know that. I've thought about running them for a tank healing build. I think raiding healing they're probably not as great as I can't really put them where I want. I have a feeling Protection Probes prevent a ton of damage on Tanks specifically. Plus Protection Probes don't stack. So it's good that only one of us is using that at any one time.

Yeah, I'm pretty much always using them when I'm healing. And you're right: since we can't control where they land I will often roll away from the group to try to hit specific people. I'm sure haters just think I'm stupid.

I also use Field Probes and Protection Probes in my Tank Heal setup. Similar to what Pesty said, I have to do some tricks to make sure Wiles or James are actually get'n the Probes. On a lot of the trash packs where the raid likes to crowd "the pig", I often find it difficult to land a clean Shield Surge on Wiles or James, so I'm constantly angle'n for clear pathways. The movement and intimate range of the medic heals are really two of the things I enjoy about the class.
